Danstem is organized around two sections:
- The Novo Nordisk Foundation Section for Basic Stem Cell Biology (BasicStem)
- The Section for Translational Research (TransStem).
While the basic research is organised in BasicStem and funded by the NNF, the translational activities are organised under TransStem, which is funded by the Danish Strategic Research Council.
The leadership, management, and collaboration of both sections are conducted through a matrix of researchers, stakeholders and administrators. The Exective Director of both sections Professor Henrik Semb, is responsible for facilitating integration of knowledge across all research and development areas.

DanStem is currently organized around 9 internationally renowned research groups, state-of-the-art wet lab and tissue culture laboratories, three scientific platforms, and an administrative team. Five of the research groups are international recruitments.
